For example, I would like to add a programming tool of mine to
Applications | Programming.

If so, how?

Only allows me to show/hide items already present in the menu, but NOT
add any new stuff.

That's actually gmenu-simple-editor, gnome-menu-editor is only
available from CVS, afaik. it does more. You could also try smeg[1]
</shameless plug>.

Thanks for the tip, but when I installed it from the FreeBSD ports and
fired it up I was told that I needed a later version of Gnome (I have
2.10 and need 2.12).

Any other suggestions?

gnome-menu-editor requires 2.12, smeg just gives a warning the first
time you run it about the limited feature set when running with 2.10.

gnome-menu-editor released with gnome-2.12 can only be used to show/hide
existing menu entries.

You need to create a .desktop file[1] for your app and place this
in /usr/share/applications or /usr/local/share/applications
