For certain applications you might need to resolve more dependencies like dbus, libmimedir, .. There is a dependency map at http://dominion.kabel.utwente.nl/koen/pda/files/GPE-dependencymap.pdf The recommended way to build everything is to use OE (openembedded). For more info check www.openembedded.org. OE already supports the at91sam9263ek.
