Some directories and config files are missing in '/usr/local/etc/gdm/home'

e.g. .gconfd

copying '/usr/local/etc/gdm/home' from '9.0-RELEASE-p3' to 'FreeBSD 
pcbsd-3854 9.0-STABLE FreeBSD 9.0-STABLE #12'
fixes the problem.
